Results: We present a new method called DeepThreader to improve protein threading, including both alignment generation and template selection, by making use of deep learning (DL) and residue co-variation information. Our method first employs DL to predict inter-residue distance distribution from residue co-variation and sequential information

The prediction is made by "threading" (i.e. placing, aligning) each amino acid in the target sequence to a position in the template structure, and evaluating how well the target fits the template. Threading bioinformatics

Motivation. Threading is one of the most effective methods for protein structure prediction. In recent years, the increasing accuracy in protein contact map prediction opens a new avenue to improve the performance of threading algorithms. Several preliminary studies suggest that with predicted contacts, the performance of threading algorithms can

Several preliminary studies suggest that with predicted contacts, the performance of threading algorithms can be improved greatly. EigenTHREADER is a threading method which efficiently searches a library of protein folds (expressed as contact maps) with the contact map of a query protein. Contacts in the query contact map may be derived by experimental means (e.g. inferred from NMR or x-ray crystallographic data) or, of more relevance to this study, may be generated by predictive methods.
